Bioperl is set of Perl Modules for bioinformatics. It contains objects for Sequences, features on Sequences, and other important bioinformatics attributes.

Improvements to the Bio::SearchIO system were added. Standardization of the
Bio::Search objects was completed. The PDB parser and writer is now supported
with the Bio::Structure objects. Several important Bio::DB::GFF fixes were
included.
This release includes Lincoln Stein's Bio::DB::GFF package and some new parsers for MSA data (in Bio::AlignIO). Consed and Vector trimming tools were added. Interfaces to Maps and Trees are included and the new Annotation framework has been rolled out. Objects for protein structure manipulation and parsing were also created.
This release includes some changes to basic parsers to reflect new formats. Some compatibility issues with different versions of Perl have been corrected.
