Project Description

Mauve constructs global multiple alignments of
rearranged genome sequences. It also provides an
interactive display of multi-species sequence
conservation and any annotated features in those
genomes. It can be applied for sequence comparison of both finished or incomplete genomes in multiple contigs. The
resulting display is useful for identifying
functional chromosomal regions under selective
pressure and for performing ortholog assignment
based on conserved gene order. Mauve writes global
alignments in eXtended Multi-FastA (XMFA) format,
a phylogenetic guide tree in Newick format, and
the location of genomic islands. It identifies the
breakpoints of genomic rearrangement and can
provide a reduction of the genomes to a signed
permutation matrix suitable for inference of
rearrangement history.

A serious aligner bug that would result in "Bad Alignment" error messages was fixed along with high resolution printing and economic use of screen space. New features included the ability to launch a Web browser to an external database for features that contain GenBank db_xref qualifiers, a built-in information and error console, multithreaded alignment, print preview, and page layout.

This release fixes the ability to align genomes on Mac OS X
10.3 (which was broken due to a missing library). It makes
the Linux Mauve shell script and mauveAligner binary
executable. It fixes the ability to load genome annotations
after constructing an alignment when the source GenBank
files reside in a different directory than the alignment output.
It also removes the memory profile.
