Project Description

The SIBsim4 project is based on sim4, which is a
program designed to align an expressed DNA
sequence with a genomic sequence, allowing for
introns. SIBsim4 is an extensive rewrite of the
sim4 program to improve execution speed and
provide more informative output.

This update fixes some failures in detecting
duplicated genes. Another change is to obey the
default value of the K and C parameters instead of
trying to compute them on the fly. This last
change avoids dependancy on the math library.

In some cases, SIBsim4 would erroneously detect
polyA tails in the middle of transcripts. This led
to truncated matches or even completely missing
matches in cases of repeated genes. This version

A new -o switch has been added to allow the specification of the base coordinate of the DNA sequence on the chromosome. Code has been added to avoid the creation of artefactual, very small exons. Some bugs have been fixed, and some compiler warnings have been addressed.
